Have you tried using one of MATLAB's sparse eigenvalue solvers? It'll only give you the first x eigenvalues and eigenvectors, but should be much faster.

Also, as of 10b (and possibly 10a?), eig can use CUDA to speed processing on machines with nVidia graphics cards.

I was just going to suggest a perturbation method...

I would also recommend trying to get your matrix into Companion Matrix form (which should be very possible if it's a "bidiagonal"). Companion Matrices are quite easily diagonalizable through transform with a Vandermonde matrix.
