I vote for Stalin and Hitler and Churchhill COMBINED!
(They were in Hidden and Dangerous 2, there was a hidden part/glitch where, if you played through you got to do a sniper mission where you had to kill either Stalin or Hitler or both (but you couldn't actually kill EITHER, as soon as you tried it [the game] fucked it up for you) but you could actually hit churchhill, which would make you, or you and your unit, I didn't play it in team mode, be "freelance" i.e.: EVERYONE would try to kill you but you would still have to do all the (British) missions anyway... :()
So sTitHill or StallerHill FTW!!! (<- Terry Pratchett, also for the win.)

I'm not really that video-game literate, but any game where the protagonist is the villain would seem the obvious choice; the protagonist virtually never loses.

Ganondorf can't be killed except by one who's got the Master Sword (not possible for baddies)

^Stuff like that ruins the concept, sadly, but other than those haxxed individuals, I vote for... well, someone. Maybe later. Can't think right now.

Those weird blobs in Termina Field in Majora's Mark that contain items and can be killed but will soon reform. It could take as much damage as you dealt it but it'd keep coming back so after all the other enemies had starved to death or taken extremely minor hits from it over several millenia s/he'd eventually be the winner! Though with that tactic it's not much of a win really.

As games go, how about Shin Megami Tensei 2 for the SNES?
The final boss there is called "YHVH".

(Coincidentally, the game is based on christianism, satanism, and atheism -- all taken to the absolute extreme, putting each faction at war, where you have to decide which group to fight for; on that game I have sucessfully defeated both YHVH and Lucifer (you can do Chaos (Satanism; kill YHVH, spare Lucifer), Neutral (kill both) or Law (kill both), and I've completed the game on all three paths). I suggest you all play this awesome game now)

The original Shin Megami Tensei for the SNES is also awesome (haven't completed it yet; I've almost finished on Neutral, after that I'll do law, and then after that I'll do Chaos).
